We just already have other indicators crammed into every corner of the map page (depending on modes and inputs). On all the EFIS models without a dedicated remote indicator area (everything except the HXr and 10.1) the XPDR box is only on the PFD.

The Mini software doesn't really know how to handle Trig coms so that looks like the issue. What pop-up do you mean? If HXr has transponder control it should let you adjust the transponder code on the map page. If you have Mini transponder control the Mini would only display and adjust it on the PFD.

The EFIS mainly wants GPRMC or GNRMC. It will also use GPGGA or GNGGA for altitude and a few others for status but those don't help the autopilot. If the EFIS is controlling the TT22, then you can set the Squat Switch to "AHRS and GPS data" in the SET MENU, General Setup, TT22/echoUAT page.

If you have a separate TT22 control head, then you can set the Squat Switch to use GPS data in its menu.

Pins 3 and 4 are another receive channel on the ARINC module. You won't be using those pins. Normally they are used for the VOR/ILS output of a 430W or similar unit. I don't see anything unusual there. Are the switches on the Stratux serial adapter set correctly? Switch 1 should be On, Switch 2 should be Off, and the separate switch should be on the 232-TTL side. You should be using the 232T pin to connect to the EFIS, not the TXD pin.
