Have finally found the problem. I have XM weather which uses a WxWorx reveiver and remote GRT processor. Turns out the WxWorx receiver is creating the noise. It is on its way to them for installation of shielding. I found that booting the EFIS with the power to the WxWorx removed there was no noise....

We had problems with the mag heading changing in flight. Didn't happen often and we couldn't make it happen on command. Eventually we relocated the magnetometer and that solved the problem. That should work fine. You probably won't need any filtering and I would try it first without any (always take the easy way first!). I used this amp for several years on a fuel pressure for my EIS. Yes it is too small. 50mv is only 1% of 5 volts. So your input would vary less than 1% of expected input range.
